On boot the device /dev/input/js0 is created and jstest works just fine. After a while the device has changed to /dev/input/js1 and jstest still works fine.

The problem is that the device is already opened by an application so the program stops responding to the joystick. Other apps look for /dev/input/js0 as the first joystick, eg SDLJoytest.

Maybe I've missed something to configure, like a udev rule.
