GEPETTO - Gene Prioritization in Java

GEPETTO - Gene Prioritization in Java

    GEPETTO (GEne Prioritization ExTended TOol)

GEPETTO (GEne PrioriTization ExTended TOol) is an original open-source framework, distributed under the LGPL license, for gene selection and prioritization on a desktop computer that ensures confidentiality of personal data. It takes advantage of the data integration capabilities in the SM2PH-Central Framework(KD4v,MSV3d,BIRD,..), combined with in-house developed gene prioritization methods. It currently incorporates six prioritization modules, based on gene sequence, protein-protein interactions, gene expression, disease-causing probabilities, genomic context). GEPETTO is written in Java/Python and supported by an advanced modular architecture, which means that it can easily be modified and extended by the user, in order to include alternative scoring methods and new data sources. We intend to extend the system from gene-level to variant-level prioritization, by exploiting the variant data in the MSV3D database. Contact: bmhoan@gmail.com or walter.vincent.fr@gmail.com

    Gerapy

    Gerapy

Distributed Crawler Management Framework Based on Scrapy

Distributed Crawler Management Framework Based on Scrapy, Scrapyd, Scrapyd-Client, Scrapyd-API, Django and Vue.js. Someone who has worked as a crawler with Python may use Scrapy. Scrapy is indeed a very powerful crawler framework. It has high crawling efficiency and good scalability. It is basically a necessary tool for developing crawlers using Python. If you use Scrapy as a crawler, then of course we can use our own host to crawl when crawling, but when the crawl is very large, we can’t run the crawler on our own machine, a good one. The method is to deploy Scrapy to a remote server for execution. At this time, you might use Scrapyd. With it, we only need to install Scrapyd on the remote server and start the service. We can deploy the Scrapy project we wrote. Go to the remote host. In addition, Scrapyd provides a variety of operations API, which gives you free control over the operation of the Scrapy project.

    Grab Framework Project

    Grab Framework Project

    Web Scraping Framework

Grab is a python framework for building web scrapers. With Grab you can build web scrapers of various complexity, from simple 5-line scripts to complex asynchronous website crawlers processing millions of web pages. Grab provides an API for performing network requests and for handling the received content e.g. interacting with DOM tree of the HTML document. The single request/response API that allows you to build network request, perform it and work with the received content. The API is built on top of urllib3 and lxml libraries. The Spider API to build asynchronous web crawlers. You write classes that define handlers for each type of network request. Each handler is able to spawn new network requests. Network requests are processed concurrently with a pool of asynchronous web sockets. Grab provides interface called Spider to develop multithreaded web-site scrapers.

    Graphene-Django

    Graphene-Django

Integrate GraphQL into your Django project

Graphene-Django is built on top of Graphene. Graphene-Django provides some additional abstractions that make it easy to add GraphQL functionality to your Django project. First time? We recommend you start with the installation guide to get set up and the basic tutorial. It is worth reading the core graphene docs to familiarize yourself with the basic utilities. Graphene Django has a number of additional features that are designed to make working with Django easy. Our primary focus in this tutorial is to give a good understanding of how to connect models from Django ORM to Graphene object types. GraphQL presents your objects to the world as a graph structure rather than a more hierarchical structure to which you may be accustomed. In order to create this representation, Graphene needs to know about each type of object which will appear in the graph.

    HumbleUI

    HumbleUI

    Clojure Desktop UI framework

HumbleUI is a lightweight, declarative, and composable UI framework, likely intended for building graphical user interfaces in a minimal, modular way. It emphasizes ease of use, customization, and modular components. (Note: while there is a repository, I did not find a detailed README in my search to fully confirm all capabilities.) Electron is a great landmark. Normal shortcuts, icon, its own window, file system access, notifications, OS integrations. Write once, run everywhere is no longer rejected by users. Performant enough not to noticeably lag.

    Hydra Framework

    Hydra Framework

Framework for elegantly configuring complex applications

Hydra lets you focus on the problem at hand instead of spending time on boilerplate code like command-line flags, loading configuration files, logging etc. With Hydra, you can compose your configuration dynamically, enabling you to easily get the perfect configuration for each run. You can override everything from the command line, which makes experimentation fast, and removes the need to maintain multiple similar configuration files. Hydra has a pluggable architecture, enabling it to integrate with your infrastructure. Future plugins will enable launching your code on AWS or other cloud providers directly from the command-line. Hydra is an open-source Python framework that simplifies the development of research and other complex applications. The key feature is the ability to dynamically create a hierarchical configuration by composition and override it through config files and the command line.

    HyperGAN

    HyperGAN

Composable GAN framework with api and user interface

A composable GAN built for developers, researchers, and artists. HyperGAN builds generative adversarial networks in PyTorch and makes them easy to train and share. HyperGAN is currently in pre-release and open beta. Everyone will have different goals when using hypergan. HyperGAN is currently beta. We are still searching for a default cross-data-set configuration. Each of the examples supports search. Automated search can help find good configurations. If you are unsure, you can start with the 2d-distribution.py. Check out random_search.py for possibilities, you'll likely want to modify it. The examples are capable of (sometimes) finding a good trainer, like 2d-distribution. Mixing and matching components seems to work.

    IPS Framework

A simple Python framework for loosely-coupled multiphysics simulations

The IPS Framework has migrated to https://github.com/HPC-SimTools/IPS-framework The IPS framework was developed to support loosely-coupled integrated modeling of fusion plasmas (and was originally the Integrated Plasma Simulator). However, the design is quite general, and is suitable for many scientific and engineering domains. In addition to plasma physics, it is also being used in the engineering of batteries. One of the novel features of the IPS framework is its ability to support parallelism at multiple levels: components can launch individual parallel tasks, and also launch multiple tasks concurrently. The framework can execute multiple components concurrently, and even multiple simulations, all within the same pool of compute nodes.

    IVY

    IVY

    The Unified Machine Learning Framework

Take any code that you'd like to include. For example, an existing TensorFlow model, and some useful functions from both PyTorch and NumPy libraries. Choose any framework for writing your higher-level pipeline, including data loading, distributed training, analytics, logging, visualization etc. Choose any backend framework which should be used under the hood, for running this entire pipeline. Choose the most appropriate device or combination of devices for your needs. DeepMind releases an awesome model on GitHub, written in JAX. We'll use PerceiverIO as an example. Implement the model in PyTorch yourself, spending time and energy ensuring every detail is correct. Otherwise, wait for a PyTorch version to appear on GitHub, among the many re-implementation attempts that appear (a, b, c, d, e, f). Instantly transpile the JAX model to PyTorch. This creates an identical PyTorch equivalent of the original model.
